Overview

What is OMERO?

OMERO (OME Remote Objects) is the open source microscopy image management platform developed by the Open Microscopy Environment (OME) consortium. It allows you to import, store, organize, visualize and share scientific images and their metadata, regardless of their source, from a central server accessible via the web or dedicated clients.

Thanks to the Bio-Formats library, OMERO reads over 150 proprietary formats (Zeiss .czi, Leica .lif…) and makes them interoperable through open standards such as OME-TIFF and OME-Zarr. Images are organized into projects, datasets and screens, with indexed and searchable tags, annotations, regions of interest and measurements.

The ecosystem includes powerful clients and modules: OMERO.web for navigation, OMERO.iviewer for multidimensional visualization, OMERO.figure for composing publication figures, as well as a Python API and integrations with ImageJ/Fiji, QuPath and CellProfiler. OMERO manages groups, roles and fine-grained permissions, ideal for shared imaging platforms.

What image formats does OMERO support?

Can I connect ImageJ, Fiji or QuPath?

Yes. OMERO has plugins and a Python API that allow you to access images from ImageJ/Fiji, QuPath, CellProfiler and your own analysis scripts, without duplicating files.

How do I share images with my colleagues?

OMERO manages groups and fine-grained permissions. You share projects and datasets within your team, or generate public read-only links to accompany a scientific publication.

Where are my scientific data hosted?

On DINAO's infrastructure in France, in one of the available data centers. Your images and metadata do not leave the territory, in compliance with GDPR.
